鹅源新城疫病毒基因组密码子使用分析

摘要:新城疫病毒(Newcastle Disease Virus, NDV)的跨种间传播机制是近年来研究的热点。本研究选择鹅源NDV毒株ZJ1、SF02全基因组序列与疫苗株LaSota株全基因组序列,对其六个基因编码区序列运用SMS和CodonW软件进行了密码子使用分析,同时从物种密码子数据库获得鹅、鸡的密码子使用数据,与NDV基因组密码子使用情况进行比较。结果显示:鹅源NDV与疫苗株NDV的基因组密码子使用情况基本一致;全基因组ENC值为57,6个编码基因的NEC值从54至60不等;基因组在密码子使用上存在28个优先使用的密码子,其中8个为高频使用密码子。鹅源NDV与鹅、鸡密码子使用偏性基本一致,仅5-6个密码子存在差异。

Analysis of Codon Usage in NDV Strains Isolated from Goose
Abstract:Inorder to analyze the transmission mechanism of Newcastle disease virus (NDV) to waterfowl, genome sequences of goose strain ZJ1 and SF02 versus vaccine strain Lasota were retrieved from Genebank to study their codon usage. Six coding genes were compared using SMS and CodonW software, respectively. Meanwhile the Codon Usage Database was applied to get the usage data of the host, goose and chicken, to make a control with the NDV codon usage. The result showed that NDV of goose origin and vaccine strain share almost the same codon usage; the ENC value of the genome was 57 on average while for the six coding genes were ranged from 54 to 60. We also found 28 amino acids were preferentially used of which 8 were with high frequency. The study revealed that NDV of goose origin had a consistent codon usage bias with goose and chicken, only 5 to 6 amino acids having differences.
