金钱槭属植物比较转录组及相关分子标记开发

摘要:金钱槭属是中国特有濒危属,属下仅包括金钱槭和云南金钱槭两个种。但是由于缺乏一些可用的分子标记以及有效的基因组资源使得对于这个物种的进化研究受到一定的限制。我们通过新一代的转录组测序获得两个金钱槭属物种的转录组资源。通过比较两个物种的转录组获得了7814对直系同源基因。通过计算其中5435对直系同源的Ka/Ks值表明只有30对直系同源基因的Ka/Ks值显著的大于1。其中4041对直系同源基因的Ka/Ks值小于0.5,这表明大多数基因都经历了负选择作用。在这些直系同源基因中我们检测到1384个SSR位点并得到了314个单拷贝核基因。通过验证表明87%的SSR引物可以扩增出预期片段,同时83%的单拷贝基因也可以扩增出目的条带。总之,本研究为金钱槭属植物的进化研究提供了大量可用的分子标记以及有效的基因组资源。

Comparative transcriptome analysis and genetic marker development for Diperonia species
Abstract:Dipteronia Oliver is an endangered Chinese endemic genus belongs to the order of Sapindales and it is a sister genus of Acer with two living species, D. sinensis and D. dyeriana. However, evolutionary studies about this genus were hindered due to the paucity of the comprehensive genomic resources. Here, we obtained transcriptome data sets for two species of Dipteronia using next generation sequencing. By comparing the transcriptomes of both species, a total of 7,814 orthologs were obtained. Estimation of Ka/Ks ratios for 5,435 orthologous pairs revealed that only 30 orthologous pairs had a Ka/Ks ratio significantly greater than 1. However, 4,041 orthologs with a Ka/Ks < 0.5 (p<0.05), suggesting that most genes likely undergo purifying selection. Based on the orthologous unigenes, 1,384 SSRs (simple sequence repeats) and 314 single copy nuclear genes (SCNGs) were identified. Marker validation assay indicated that 87% SSR primer pairs could amplify PCR fragments with the expected sizes in both species and 83% SCNGs could be amplified. Overall, our study provide comprehensive transcriptomic resources which will definitely be helpful for future evolutionary studies of Dipteronia.
